  Hey there,
  Not sure if this is a bug.
  
  I set it up so ctrl+shift click is to delete a favorite. (Alternative Menu Modifiers - Options)
  
  I execute it, all ok.
  
  I go to launch the menu again... and I get a settings not saved popup. The customize window is not open at this point.
  So I have to click save, customize or cancel.

  No, it is not a bug. As mentioned in the knowledge base, you have to click "Save".
