It's the reason why it is strongly recommended to define the hotkeys with one or more of the keyboard modifiers (Shift, Alt, Ctrl and Win keys)
Clearly, assign as hotkey a "normal" key without modifier is a very very bad idea !

For example, if I open the menu with Win+W then press the first letter of a favorite it launches the favorite (if there are more than one favorite name starting with the same letter, it cycles these items and launch one when I press Enter). For example, in my case, if I press N when the QAP menu is open, it launches Notepad as expected. And if I press M, it cycles the item starting with "My...".
Anyway, there is no issue with this behavior here. What you describe is very unusual. I would restart QAP or the Computer to see if this behavior persists.

"&" is making the following letter a hotkey when the menu is open (more info in the QAP knowledge base). And it works as expected. Is this the way you launch Notepad with "y"? What's the exact name of your Notepad favorite?

Setting a hotkey in the "Menu Options" tab sets a *global* hotkey available in every windows, not just when the QAP menu is open. And, as said LaurentG, this is not a good idea to set a single letter (without keyboard modifier like Ctrl or Alt) as a global hotkey...
